I want to change the color of my non-skid too (for some reason, the guys building aquasports in the 70's thought urine-yellow would be a good color). I've asked a lot of folks in the boat-building business, and the most common answer I get is to use gelcoat. Gelcoat is available in a few different colors, but white is the most common/cheapest and should be available at places like Boater's World. I've been told all that needs to be done is a very good detailing (cleaning) of the floor/nonskid, and a slight ruffing up on the floor with some 180G sandpaper, then roll it on. Of course you have to tape off some things, but that's a given.
